Yea. Doubts are good. It makes you question your truth and who you are. Since your back on program it seems that you have over came your doubts for now.
Even if your goal is not to transition, from what I've heard the best thing is to not stop your progress even if you have serious doubts. It will only set you back even more, and usually the doubts tend to go away or you over come them with logic and self discovery in a few days or weeks.
Usually I have doubts, and the. Over come them and feel even more strongly about why I started and who I am.
